If the water is flowing through the bypass, doesn't it exit straight 
through the exhaust?

It wasn't gushing, but a little more then a trickle. I'll pull the water 
pump and check the impeller.

Now I'm confused. Doesn't the water go through the water pump first, 
then to the thermostat, then through the engine or bypass, dependent 
upon the temperature?

I do agree the engine probably needs a good flushing, the boat sat in 
the water and was probably only started once in the past year, and will 
start pulling all the fittings to check them for blockage.
