Following the lead of Bud Dolber, I put a strip of neoprene gasket 
(1/16" thick by 2" wide, I think) in along the bottom of the coaming the 
last time I did this job.  I still caulked around the joint between the 
coaming and the deck after installation, but this was a lot easier than 
caulking the whole space behind the coaming.  Check your local yellow 
pages for industrial gasketing companies (I think under "gaskets"). 
 Call several, as there seems to be a wide variation in prices.  You may 
also be able to get scraps big enough from them.
