I have the same problem with a PSS dripless stuffing box. I have traced some
of the water to heavy rain flowing into the cockpit lockers when the drains
can't handle the volume. I have actually used a dry vac to empty the bilge
and water seems to accumulate in that area.

I always have some water ln the bilge that the pumps cannot clear,about 3/4
inch.It comes from the shaft packing gland.No problem,just an irritation.Has
anyone invented a way to keep the bilge dry other than a dripless seal on
the shaft.
