I used the D shaped closed cell weather stripping from Home Depot. It comes
with peal off adhesive, is flexible enough to go around corners and keeps my
posterior dry when the deck gets wet. Not very nautical but it works.

Use Bedding Compound
I have removed and re bedded my coamings a couple of times and have used
bedding compound, not caulk to replace them. Dolfinite is the premium
brand and is priced rather high. I believe either Petit or Interlux
also makes a bedding compound which is about half the price and
according to the restoration experts I have talked with around here,
there is not much difference between the brands.
One quart will do both coamings. Simply take a putty knife and spread
the compound on the fiberglass service, place and bolt down the coamings
making sure the excess compound squeezes out along all exposed seams and
wipe off the excess compound. Very easy and clean job.
