Oh dear. Well, you will need several tubes of caulking as I'm not sure you 
can buy dofinite anymore. With that amount of caulking going in I would 
suggest several weeks before launching for it to set up - use a good 
flexible caulk. And caulk the bolts and threads well so they set up properly 
and don't let water migrate in to the surrounding glass.

The whole tube rotated; we turned it about a half turn clockwise and then
counter clockwise.  The advise I got before starting the job described the
casting as being all exterior to the stern.  We thought that if we removed
the bolts above and below the casting would slide off the shaft.  When it
did not come easily I thought the rubber cutlas bearing was gripping the
shaft so we pounded a pry bar between it and the stern post.  I sprayed oil
in the water lube scoops thinking I was dealing with the shaft not sliding
inside the bearing.

 With great effort we pulled the casting out a little then were surprised to
see that there appeared to be a part of the casting extending inside the
boat. We found we could turn the casting a little and the tube inside moved
with it - so we thought it was all one piece.  Then I decided that since
things were not as we expected I had better stop using so much force.  While
we were discussing this we noticed that the whole casting had pulled itself
back in so that the bolt flanges were right up against the sternpost and
aligned again.

I think that I had better get a pro to see what damage I did.  I am a
rigging guy - should not have gone at the job without more thoroughly
researching the situation.
