I had a great experience in Great Kills Harbor on Staten Island.
There is a Y.C. that runs launch service and there prices are under
$40.00 for a mooring for a 43Ft. boat (2003). The harbor is lined
with marinas for any service you want. A bus can take you to the
Staten Island Ferry in about 20 minutes to go downtown. I highly
recommend it.
