It's important to caulk where the coaming meets the deck... But you don't
want to put anything on the cockpit side.

The outside caulking will keep water from running under the wooden coaming
(and will keep your cockpit seats dry when there's water on the deck)

But if you caulk on the inside, what you'll do is create a trap for water or
even moisture if anything gets past the outside protection.

I'd recommend a compound that will stick reasonably well, but won't stick so
well that you can't get it off when it comes time to replace it.  I use
Lifecaulk because it doesn't stick too well - which is just right.
